Well they aren't always three letters! I originally posted this in response to someone's query, but thought a stickied post would be useful! Feel free to add more!

General
LFG - Looking for Group
LF(#)M - Looking for # More
PVE - Player vs Environment
PvP - Player vs Player or sPvP - structured Player vs Player (these are basically the same thing)
PvX - Player vs All
WvW - World vs World
TS - Teamspeak
AoE - Area of Effect
DPS - Damage per Second
XP - Experience
TP - Trading Post
WP - Waypoint
PoI - Point of Interest
JP - Jumping Puzzle
SP - Skill Point
OSD - OverShardDistrict (a particular instance of a Megaserver map, still trying to get this one to catch on!)
CC - Crowd Control (refers to conditions which like cripple, immobilised, stun, chilled, which impede the movement of the enemy)

Dungeons
CoF - Citadel of Flame
CoE - Crucible of Eternity
HotW - Honor of the Waves
AC - Ascalon Catacombs
TA - Twilight Arbor
SE - Sorrow's Embrace

Couple of slight corrections:

And some to add:

AOE - Area of Effect
PTV - Power Toughness Vitality (armor stats)

Add OF means Overflow. I've had people ask me that one before.

Though it's not a three letter or acronym-
Zerg - A large group of people moving as one to accomplish a task.

CC should be added. That's one that often escapes me.

I suppose it is. Replaced Overflow (OF).

Another common one: "OP", which means "Overpowered".

A couple of them, by the looks of it. OP, CC, WG (water gate), etc.

WvW ones:
PVD = Player vs. Door, a.k.a. IoJ'ing the door: to attack an objective's gate with personal DPS (damage per second) rather than building and/or using siege. It is also called IoJ'ing the door due to that server's (Isle of Janthir) apparent dislike of siege use.
PVW = Player vs. Wall, a fortunately rare phenomenon wherein the player attacks the breakable wall instead of using siege. Since it doesn't do any damage, it's discouraged but funny to watch.

Everything else I can think of is more jargon (Hills, Bay, oj's (which I guess if you spell 'swords' with a j works), hammer down, cc, door cata/treb, etc.).
